does the damper pipe go on the inside of the flue ring and the outside?

Yes, the lower end goes into the pipe or stove ring and the flue pipe goes into the top of the damper ring. This insures that any moisture, rain, creosote, etc. stays inside the damper and flue pipe. Install it in the orientation shown in the illustration and you are good to go. I hope this helps you.

will this damper section fit into a 6 inch hole and not go all the way through because of the flange on the diameter of the outer flange of the pipe?

It will only fit on one end in a 6" stove pipe. So, no, it will not pass all the way through a 6" pipe. It is a quality piece if you wondered. I went to Lowes (or even Home Depot) to get a cast iron baffle for this unit and discarded the baffle that came with the unit because I wanted cast iron. It is available at Lowes for $2.99 (damper and pin only). Hope this helps!

will this fit a Ventis single wall black 6" pipe?

I installed my Damper Section with 6'' HeatFab 38'' to 70'' Adjustable Black Stovepipe - 2606B (a perfect fit with no modifications) that was bought through AMAZON. Attaching the Damper (bottom to an elbow required a little modification (crimping) The top of the Damper will receive the stove pipe as it is formed to do.  You may need to have a stove pipe crimper tool to get a nice professional fit if for some reason the manufacturer did not get it right.
